Edit: People wanted to add more reasons, and I thought up a few more.
Manga Winry >>>>>>>>>>>>>>>> Anime Winry
She's stronger.
She's wiser.
She's more mature.
She's funnier.
She's braver.
She's cuter.
She's has a thing called character development. (Which really, all the Anime characters seem to lack)
She is so totally badass because she gets to hold a gun. >8D
She cries for a reason.
She laughs a lot, cries a lot, smiles a lot.
She's tighter with the brothers.
She develops rather than stay at home all the time. She gets out and does things on her own unrelated to Edward. How dare she, right? That totally takes out her consistance (Which is really another way to say "She should stay the hell back home and alone by herself!")
She has a life of her own, and friends in Rush Valley.
She got herself out of a hostage situation rather than just be tied up and crying.
She refuses to be a burden to Edward and Alphonse and tries to find her own way.
She's kinder.
She understands situations more.
She doesn't boast "It's a sin to be this beautiful" so no way in hell is she more self-absorbed.
She knows Ed better than almost anyone else, even Al at times.
Her character wasn't raped into being a generic Anime female like in the Anime.
Personally the only reason I'm finding people hating manga!Winry because of her deeper connection with Edward.
Because I could give you a thousand reasons why Anime!Winry has less personality, and how manga!Winry has so much development. Just try me.
That excuse is really, really lame. Just admit you hate her. I'd consider that more mature.

She actually goes out and gets a career. And doesn't do the whole "OMGI'LLWAITFORYOUUUU" dealybob. She keeps herself occupied and makes friends outside of Ed and Al.
And she also doesn't develop a lesbian relationship with Sheska.
*sigh* Stupid anime for killing Winry's depth and making her a paper cut-out character. >.<

I have a friend who hates Winry, and even after I tried reasoning with her, she continued to hate Win even after reading the manga because the anime screwed up her view on her so bad.
Although I've noticed most Winry-bashers are like that too.
